Title:Global optimization of proteins using the dynamical lattice model
View PDFAbstract: It is one of the most demanding problems in bioinformatics to predict protein structure from the sequence of amino acids only. This problem is approached by introduction of a dynamical lattice model, which is constructed on the basis of the atomic distances and bonding angles in molecules. Using pairwise interactions of all amino acids the exact ground states of model polypeptides are calculated using a method of global optimization with respect to the total energy. The obtained secondary structures are compared with the corresponding PDB structures. The possibilities to investigate energy landscapes on the basis of a realistic three-dimensional structure model and to design proteins with unknown sequences are sketched. The results demonstrate the challenge to extend the concept of the chemically motivated dynamical lattice model also to other problems.
