Title:Modeling truncated hemoglobin vibrational dynamics
View PDFAbstract: We present a study on the near equilibrium dynamics of two small proteins in the family of truncated hemoglobins, under the framework of a Gaussian network approach. Effective beta carbon atoms are taken into account besides alpha carbons in the coarse-graining, without leading to an increase in the degrees of freedom (beta Gaussian Model). We focused on the analysis of the normalized covariance matrix and observed the relevant anti-correlations between key residues: it is underlined the collective character of the functional motions of an extended tunnel-cavity system, that may provide a pathway for small ligands to the heme group. An estimate of the order of magnitude of the elastic forces and time scales for large scale motions predicted by the model is given.
